Since my old static site generator got abandoned and the Jupyter Notebook integration perished to bitrot, I rebooted my research blog using mkdocs-material (which is also EOL, but has an compatible successor under development). mkdocs-material is lovely but isn't quite intended to be used this way. So I built a tool specifically for building and running a math/code/science heavy research blog on top of it.

Allow me to present... mkprof. It's just a pip install away. https://mkprof.vort.org

SuchTree 1.3 is out! If you want to build metrics that include a phylogenetic component (like UniFrac), SuchTree is a fast, memory efficient, thread-safe way to load massive trees, link them to your data structures, and query them. Now with awesome documentation & working examples! https://suchtree.vort.org

This is my friend Mike Lewis, who went by his middle name, Casper. When I was a graduate student at the UC Davis Genome Center, he was the system administrator who made most of my research possible. He was goofy, positive, friendly, curious and brilliant. He was always ready to teach, and always ready to learn. He was a dear friend. This photo is from one of our trips downtown for lunch.

Last week, on his way to work, he was run down by a tractor and killed.

@RolandRides@mastodon.social @bert_hubert@fosstodon.org Instead of cloning the predatory Amazon/Google/Microsoft cloud model, perhaps this is a opportunity to do something different?

There are a few services that you probably should not try to build yourself, like account management. These things are almost always WORSE when you try to do innovative things.

So, maybe European cloud providers should think in terms of building really nice drawer slides, latches, and legs, so that it's easier to build good furniture?

@robjohnnoble@ecoevo.social This is so cool! Have you considered applying this approach to index design to co-phylogenies? I've been working on supervised learning for co-phylogeny classification problems for a long time, and the biggest hurdle has been establishing some kind of ground-thruth for the classifier output. Metrics on trees are often frustratingly unrelated to the simulation parameters used to make the trees in the first place, which bodes poorly for their application to trees inferred from data.

@alxsim@ecoevo.social Short form talks could also be really fun. We could do some polls for a few standing topics, and then submit lightning talks (e.g., 4 minute max)? For example, "Show us a database/tool/method that you love but also hate," or "Walk us through the plot/figure/table/diagram/schematic that you're most proud of so far."

@alxsim@ecoevo.social I like this idea! One of the things I liked about science Twitter was that it was essentially an always-active conference hallway track, and the fact that it didn't really start or stop meant that it didn't demand focus when I needed to do other things. So, how about running it as a seminar series with ebbs and flows in intensity according to the academic calendar?
