I talked with Prusa support after checking that there were no loose wired on the love board or anything else questionable going on. The guy who answered was instantly familiar with the issue. Apparently they have a faulty set of fan RPM tolerance values in the firmware and it fluctuates enough during normal operation that it'll throw an error at some point on materials that have very low power setting for the print cooling fan.
It'll be fixed in a future firmware release, until then I'll just bump the fan to a tad higher setting.

As another thing I noted, the print head height appears to matter a lot. I had always assumed the loadcell based height detection would pretty much take care of it, but I was getting random cases of bed leveling errors. After some forum reading, I got a hint to loosen the thumb screws that hold the nozzle and bring it down like maybe less than a millimeter. And voila, the bed leveling no longer takes forever.
