Here's an example of what that looked like in practice. This is the main line between Belgrade and Zagreb. The east portion between Tovarnik and Vinkovci was controlled by the eastern enclave of the Republic of Serbian Krajina. Croatia controlled Vinkovci - Nova Gradiška, but the area between Okučani and Novska was also under Krajina control.

So how did HŽ get trains in and out of the railroads that were cut off? Trains B741 and B743 give us a clue. They went around the occupied territory towards Hungary, to Koprivnica, and then took the unelectrified line towards Osijek to Našice, before taking the branch line south and rejoining the Belgrade - Zagreb main line at Nova Kapela - Batrina. Instead of 256km on electrified almost fully double tracked line, the route from Zagreb to Vinkovci took 379km on mostly unelectrified single track
