When cleaning a glass negative--or any photographic negative, for that matter--I generally leave the emulsion side alone, with the exception of some air-blower dusting. Every once in a while I run across a negative that is so incredibly filthy, but otherwise in good condition, that it seems worth the risk. In these rare cases, I always scan the negative before cleaning the emulsion for a bit of insurance. Here's a before and after example. (No digital edits to either.)
To be clear: I don't recommend trying this unless you know what you're doing or really don't care about the negative. The emulsion is very easy to damage.
