The tire carcass of a tire designed to be used with tubes can withstand small punctures without difficulty. If you feel like you need the extra protection, put a patch on the inside of the tire, as well as on the tube. If it's more of a tear or laceration than a puncture wound, consider replacing the tire at your earliest convenience.
