Your issue sounds like an expired access token in combination with bad timing, where the key backup hasn't been fully uploaded yet. Or maybe just a bug in your Matrix Client.
It is always easy to blame Open Source Software, but at the end you should consider, that @matrix@mastodon.matrix.org is not maintained by multi billion tech companies. Instead it is monstly maintained by a few small companies and a huge amount of volonteers. If you have a problem with Open Source, stop to rant and help to make it better.

But not being able to read past and future messages is a bug in the filesystem-ate-all-my-data category. This is not supposed to ever happen and if it happens, it's proof of low-quality software. This is also unrelated to being open source. Just look at Signal, where stuff just works because they know what they are doing. I've clashed several times with them over their centralized approach (starting back in the days of Moxie Marlinespike), but their engineering is rock-solid.
