@mrc nice loop could be train to Bratislava -> following the border north -> Břeclav -> Mikulov -> Laa -> Znojmo -> Jevišovice -> Ivančice -> Brno -> train back home.
But I am not sure if the trains Budapest - Prague take bikes.

@plactagonic Nice, thanks, saved! Btw. my brother is planning to move to Prague in a few months, we might do more trips in Czechia in the near future.
