It may sound obvious, but make sure you try the Shinkansen bullet trains. They’re incredible and make getting around the country really easy.
I can also recommend trying some of the scenic railways around the country - travelling slow through rice fields was the standout surprise of our trip, and such a vibe. We did the Wakayama Railway, which is world famous for its line of cat station masters.
We also used Ninja Food Tours in two cities to get to know the local cuisine.

@hugh Check out the Yamato luggage delivery service. They offer a very reasonable same (or next) day delivery for your luggage. There are desks in the major Shinkansen stations, and you can often mail your luggage direct from your departure hotel to your arrival hotel, where it will be waiting for you. Take a change of clothes in a backpack, and mail the rest. Don’t be afraid to use local coin-operated laundry shops. They work really well, and they’re available everywhere.
