I think both a sockpuppets and an alt are meant to deceive others, at least about your identity.
I think the difference is sincerity. An alt is an effort to enjoy an experience that you don't feel comfortable enjoying in your main persona -- maybe sexual, maybe political, maybe a hobby you think your friends would find nerdy or lame, maybe just getting outside the confines of your own skin for a while.

A sockpuppet is an account you use only to support (or occasionally straw man) your main persona's arguments or points. It's insincere and not independent; it does not explore beyond your normal sphere, but turns around to fixate on it, doubling your attention to yourself.
