Relying on hardware virtualization features (the details of which cannot be properly inspected/audited) is a last resort that is purely necessary as a result of the sheer amount of legacy code that would need reimplementing to meaningfully support alternative system operation on physical hardware. It's a workaround/tradeoff, not an actual solution. (The Qubes documentation & papers do mention the nature of this tradeoff relatively frequently, incidentally.)
