@egonw a pity that there are no answers. I would say JOSS, but I am yet to experience the review and think it is a bit too generic. Some years ago I approached the editors of BMC Bioinformatics on quality issues - and got no feedback. A review on one of my papers back in the day was ... too quick, to be honest. And it has by no means a zero APC. This is, where my hypothesis settled: APC go together with superficial review. This hypothesis has yet to be falsified. Although I concede, that my sampling on own submissions and hearsay is scarce.

    I love JOSS (note: I'm an editor there), but I wouldn't call JOSS a chem/bioinformatics journal. We publish chem/bioinformatics software packages, but we're not a field-specific journal and also don't publish bio/cheminformatics analyses.
